That is not strange. The Only adjustment layers that will not make it through a conversion are:
Hue/Saturation
Curves
Levels
The rest will convert between the two. This still is not recommended though. Converting with an adjustment layer on will give you incorrect results. To see the difference you should do a Stamp Visible (mac: apple +option+shift+E). This will make a layer that merges all the visible layers to one layer on top. Then convert to the profile you want. Now turn on and off the newly made merged layer to see the difference in results.
The same problems can happen with transparent objects in the conversion process. Try it with drop shadows and opacity changes. You will see very broad range of differences. It is always best to convert a flattened file.
