transparency issues with Nexus Rip

Outputting a 4-color document to Nexus Rip....transparency flattening issues....some colors washing out....some overprintring where they shouldn't be....uses linked pdf's and eps files....

Do I have some profiles wrong?

try re-saving your eps's to native ai format.
make sure all spot/PMS are converted to CMYK before you send the job to the RIP...

Also: how are you outputting to the RIP? If you're printing direct, try exporting a press quality PDF, and sending that PDF to the RIP, that way the RIP gets an unflattened file to work with.

Yeah, that's what Artwork Systems told me too. I exported the press quality PDF's, and then stuck it in the hotfolder for that raster workflow...it worked fine.
They actually told me that they don't recommend printing directly from InDesign into the Raster workflow.....for the reasons that you stated....Flattening.
