Printing from indesign as seperations seems to work most of the time for me.

I rip to a brisque ver. 4.176 and like most RIPS it sometimes cannot handle all the tansparency issues from Indesign, especially if there are illustrator and photoshop files that also have layers and transparencies- Most RIPS have not caught up with the multilayer and multi transparencies contain in the postscript create from Indesign.
My work around is delete all vector art and type and then create an eps which I raster in photoshop ----in turn I restrip the final rastered combine image into Indesgin and then delete all the individual images that create the combined image.
It is a lot of work if you have a lbook with a lot of image it is time consuming but I have had
a 100% sucees rate going this route.
I'm still waiting for an upgrade to Brisque 5 but have heard that it not up to snuff either.

You can also export a PDF out and open that up in Photoshop and save it out as a .tiff file and then place that back in.

I tried that too but the PDF (ver 5 or higher) supports transparencies too
and it sometimes doesn't always work with the layers going to the brisque.
Its a hit and miss with over lapping images and type.
