Wouldnt placing that Quark Pdf into Indy then writing a Postscript flatten the transparency ? ( this is why we should write a v 1.4 pdf correct? to preserve)
Our standard is :
Indy: write a Postscript
Illy: Eps
FH: open in Illy, -> eps
Quark: Postscript
All of the above flattens transparency....

Confusing me to no end but its fun trying to figure it all out.
