Caldera CopyRip Overprint Problem - Help Needed

We have an Epson 7800 attached to Caldera CopyRIP running on an Intel Mac Mini. I use HiRes PDFs for printing from which are PDFX1a compliant and flightchecked with Pitstop Server.

The problem I am getting is that the RIP is not preserving the overprints in the document, there is a cutter guide and part of a logo that should overprint it just does not happen.

Can anyone help?
