The other thing that you will have issues with is the bug that's in ILLY.
If you have an image placed that has been scaled or any type of rotation, Illy may slice the image. To get around that issue you need to embed the image before making your PDF.

Any time you print P.S. you are flattening your file. Do like Devin says.. PDF 1.5 or 1.6 exported out of Indesign or Illustrator, don't print P.S. then distill use export. PDF 1.3 didn't support transparency.. and PDF 1.4 is funky so don't use those either. You can also drop Native AI files as long as you save with the PDF compatibility button checked, but may be not process as clean as a PDF.

Flattened postscript is the issue when you end up with lots of tiff files after importing. Nexus can interpret transparency from native Illustrator & pdf files, so that's the way to go. I've had good success with throwing .ai files at it, just make sure that when you save the file you check "Create PDF Compatible File", and all your images will stay intact.
