Organization in Agogee and Preps

Can anyone give me any insight how they organized all these templates?
Our "stripping" department wants to make a code to identify all the templates so all they have to do is write down a number for the prepress/design department to use in creating PJTF's. I am concerned about losing all information in the name of the template and making it a straight code. Do you save a different template for each color, orientation change , gripper change, etc. At some poing we should not even be using Preps everyday correct?
Any help would be greatly appreciated.

Here's how I do it:

Folder for each sheet size (i.e. 19 x 25 Templates)

Inside each folder is a preps file for each kind
of layout (i.e. 19 x 25_2up_WT) (WT = Work & Turn)

Inside the preps file are many signatures of different page
sizes (i.e. 8.5 x 11 - Bld) (Bld = Bleed)

Yes, that is useful, but I thought you could not put Preps templates into Folders? How do you organize your PJTF's. I have them grouped by presses.
I just have SO many.

FYI: I am using Series 3

Yes in ApogeeX.
I can print PJTF to make a job.
Say, I can take a 8 pg SW and a 4 pg WT and combine
to make a 12 page newsletter.
