james - no - indy will not trap eps files - you have to do that in the eps files native app.
it will trap illy stuff, but be careful if copy-pasting from illy to indy - there have been instances where some attributes can get lost
the answer to the big yelow red blue question is no
you'll need the fonts, obviously, and you'll have to edit it in pitstop, pdf tuner, callas pdf whatsitcalled or neo - basically a good pdf editor - but you could draw boxes over the text and set to overprint in the background colour as a cheat....
oh - if you output film you can go with what ya got and just run some ruby over the ko areas to make an overprint...but thats oldschool....except here where i still have film and stuff....lovely.
