keep you illy files as ia files and export a pdf copy out - 1.4 onwards keeps live transparency - press quality or pdfx/1 will be good enough mstly - and place in indy - its a very good way to go. transparency will be less of an issue soon, but for now it can bite.
if your coworkers "wont" adopt these new practises, well - its my guess they will be left behind very soon - by you, as it seems you have a good attitude towards learning <not being patronising>, so keep it up!
seriously - you wont find a better place than here at PPF - there's few issues that some of these guys n gals cant fix - which is priceless! real world experience against the "wont adopt new methods" mentality - you'll win every time
