Sounds like PSFix is removing the "hidden objects" just like it's supposed to do. This function is to remove objects that are not used and hidden in a mask, outside the masked area (to make the file cleaner and lean).
If your Scope PDF is bigger (MB wise) than a .grs, it's probably due to the images in the file not being linked, but internal. You can make all the internal images external links if you need to, so your file will be smaller.

Yes David, you understood it correctly.
But i only passed the pfix before working with the file, so, i dont have any thing that can come up from illustrator.
I can only say that Packedge 5 is not as good as I thought it was going to be. It Would've been better to keep on working with Packedge 4 despite its lack on trapping (especially if you compare it with Packedge 2..)
I will check the internal or external files. I really thought it was an issue regarding the pdf workflow.
