From your description, are you talking about vector artwork that is in a mask, with part of the vector art outside the mask. When you save and reopen, the vector art outside the mask is gone?
Sounds like PSFix is removing the "hidden objects" just like it's supposed to do. This function is to remove objects that are not used and hidden in a mask, outside the masked area (to make the file cleaner and lean).
If your Scope PDF is bigger (MB wise) than a .grs, it's probably due to the images in the file not being linked, but internal. You can make all the internal images external links if you need to, so your file will be smaller.
