yeah, that's about the only way to get photoshop layers to come over intact that I know of.
Illustrator layers will come over when you save it as an .epf file, but, alas, there is no "epf" file for PS.
Could you tell me what you have on the layers that you need to keep separate?
Have you tried to make a new channel out of the layer to see if that would do any good?
