I'm pretty new on this forum, but I have been working with the Enfocus products for quite some time now.
I've heard that they are more strict in version 7 than in version 6, because they're now using their own PDF library. More strict doesn't always mean a bad thing. I haven't had any problems with font embedding.
How many fonts are in those files? 3000 pages...that's pretty big. Is it only text or also images? that might slow down the preflight quite a bit.
Have you ever reported this to Enfocus? I can say that they always have been able to help me out.
