When using InDesign cs: Select "Use document bleed settings", whether you are generating a PDF via Export or Printing to Adobe PDF (and using Distiller in background).

As long as you assure that your Document bleed settings are correct (document set-up), you will generate the bleed with the document. (and no bleed if bleed settings are set to "0").

Document bleed box information is correctly retained inside PDFs generated from InDesign.
Another thing to check when generating PDFs using either method is to set your output page size to "Custom" (set-up), this will automatically add additional bleed to your PDF (presuming you have use document bleed settings enabled), as you are printing to Adobe PDF.

One pitfall: When using Adobe PDF as printer: Make sure you select correct Adobe PDF settings (click printer... button at bottom of print dialog box), then under Copy& Pages select PDF Options and correct PDF settings. You can make this into an OS based style... (Mac OSX)
On PCs you'd need access printer prefs via the Setup button...
